Probably the door seals. Have a good look at the rubber around the entire door. It may be perished or maybe just requires pushing back on so its seated correctly.
I had my rear door one off when installing the wiring for my amp/sub and ever since after heavy rain there is always a nice puddle on the plastic trim near the footwell. Have neevr been able to get it back on properly.
